Those are awfully dark cuts. Is there a little candle-like flame showing up when you are cutting? When that happens it will not cut into the wood as far. Beyond that, if the wood is held flat with the pins and all the optics are clean it should not look like that.
Running the Calibration and set focus each time should clear that up more if the camera is focusing wrong.
Those cut lines (for the pieces that didn’t cut) are way to thick. Something is going on with the focus, and it could be a warped board or something more serious. Was this pinned down? Is your honeycomb tray level?
Also, you might consider placing your items closer together to optimize material.
Is there any possibility that your lens is upside down?
