The only difference between auto focus and set focus is that with set focus you get to pick fairly precisely where the measurement is made. Important on irregular or even slightly warped material. And of course the measurements are made at different times in the print process.

One thing I have noticed is that photos come out better when the scan lines go with the grain of the wood rather than across the grain.
