Make sure all your objects are only exactly 2 different colors, one color for your cuts, one for your engraves. (both fill and stroke - they can be different). You can use as many colors as you wish, each one becomes a separate operation in the GFUI. It doesn’t care about Illustrator layers.
And as the other folks mentioned - watch out for duplicated overlapping parts. An easy way to check is to open up all the sublayer triangles in your Layers palette. Once they’re all open you’ll be able to see every individual object in your file in a list form.
