I suggest using the set focus tool, then placing the design. I also suggest masking a small section to make sure the engrave is in the desired place. Set the power very low so it marks the masking but doesn’t burn through to the wood. Finally, here is a link to a tool that comes in very handy when engraving without the crumb tray.
