Can someone guide me on why on my 3rd try the alignment is off and not cutting where it says its going to cut and the cut is not going fully through in some parts of the wood, Im very new to Glowforge Aura and found alignment and calibrating support but it looks like it is for the the Glowforge pro plus basic ets.

Have you emailed support? There is a head calibration routine but they advise not to run it unless support asks you to.

Our experience with Aura is limited, but much of the advice for all four devices is going to be similar. Generally the best focus is directly under the camera. If you material is very small, or has lots of holes in it it might have misfocused off your material.
For not cutting through, if your cut is unfocused the laser is weaker - so your focus might have been that problem as well.
