I ran into this recently, too. You absolutely cannot rely on the GF software to retain your settings. Here is a recent discussion on the subject:

Saved settings missing?

I had a number of files in which I had manually cut and engraved things. They all had the same settings, but they are all missing now. The engraved settings are still there, but they are all missing the cut operation settings. I’ve searched around for a possible update or some announcement I missed, but I can’t seem to find a reason…
